I would like for apache to live under /var for many reasons and will eventually have mysql, qmail etc
    reside under there

    maybe simply --prefix=/var
would do it stable clean and kept in check??

Just cd to /usr/ports/www/apache13 and run: make --prefix=/var, then make install clean.

Actually, setting prefix of /var for Apache is very bad. It's FINE to set your docroot under /var but binaries, libs and others should reside under /usr/local/*. If you try to create your own standard, then you are asking for trouble when you try to install additional mod_*.

Take a look of this thread and see what I recommended. Then read man 7 hier and find out what exactly /var directory/partition is for.
