Are you talking about a .NET web application, or any other technologies?!
.NET applications (web or not) can be deployed using the installer of visual studio. Just point your files to the expected directory and you'll be fine. Off course, you will need to custumize the application by hand, although I'm sure you can do it as well with the installation project.
If you are talking about a php application (for example), you can just do the copy/paste method. That used to do the trick for me some years ago.
