W2K3 and Godaddy

i have quite a few sites hosted in other places and want to bring it all onto my server...hence the nameserver part is important
oh and the name server: lets say NS0.mydomain.com is regged with godaddy as well

Not sure whether you got an answer from another source but....
When you buy a domain from GoDaddy and places like that I think that you are basically buying the name itself unless they have an extra field or screen where you can specify what IP address authoritative DNS queries are to be resolved. Basically, your domain may be considered "PARKED".
We use a company called CSC Corporate Domains for our domain needs. With CSC I can order online and I can specify whether I want to park it or have it setup so that authoritative queries are resolved with one of our Name Servers. Note that I believe that you have to have a minimum of 2 public name servers in order to provide authoritive answers. In our case we have 3.
What I would do is talk to GoDaddy about how things need to be setup. Perhaps they're not the type of registrar you need. If not I would suggest CSC. Domains run $35 a year but you get a lot of TLC for the money.
