have you tried commandline ftp to mirror what your PHP is doing?

just in case WSFTP is fooling you into thinking your in the same place and your not

Good idea - Just tried that - it works fine though I can get a list of the files fine?

200 PORT command successful.
150 Opening ASCII mode data connection for file list.
85000780_160803.zip
85000780_170803.zip
85000780_180803.zip
85000780_190803.zip
85000780_200803.zip
226 Transfer complete.
ftp: 105 bytes received in 0.41Seconds 0.26Kbytes/sec.

do you change folders to get that list or is it the root folder where you log in?

Simply log in and then enter ls and there it is - the root folder is declared as / which is the same as on my local also.

one last thing I'd try

ftp_get() to see if you can transfer a file across
