Have you thought of setting up a site-to-site VPN connection between your organization and the other one? Maybe then they could just drop the files directly into the necessary path. You could setup your firewall on-site to only allow certain ports from their public IP (assuming it's static), and then use NTFS permissions to only allow certain access to directories.
