Personal Web Server - Multiple root folders?

Sorry, could not find a relevent section.

I am using PWS as a test platform for one of our sites that is run totally in CGI. It works great and I don't have to do anything when I upload the page to the real server root.

However, now I want to run two webpages using PWS that should be completely separate (ie. some files will have the same file name). However, whenever I just try to move the whole site into a virtual directory, it keeps referring back to the home root when I use a relative url address. Is there any way to have more than one Home Directory or Root in PWS? If not, how can I have multiple sites in two different virtual directories and not have to change all the links everytime I want to upload?
