Surely the "safest" way of doing this is to get some ghosting software, like Norton Ghost?

fdisk the new HD so that its table matches exactly that of the Linux box (partition order, type and size). Then dd your partitions and write the images to the partitions on the new HD (dd again). If you give the new HD now the IDE position of the old one, Linux should work. One problem may be LILO, if it's in the MBR you've got to dd and write the MBR, too.
