Question ms6340 front panel connector.

I have a (oem) ms 6340 version 1 motherboard, i needed a dvd drive so i needed a new case to fit all the hardware in, but after i had put every thing in to the new case i found that the power sw connector did not work nor did any of the switches when put in to the position marked on the board, after an age i finally found that the power led came on when put it in a totally diffrent place to where the manual states it should be, has anyone got the soultion.....
