I have a MySQL installed on Win98,
When I run mysqlgui to connect MySQL-Win98 on the same PC machine,It works fine.
But I type the IP or hostname in the server field(port=3306),mysqlgui can't connect the mysql server on Linux.
Anything wrong ?

Are you sure it's not just taking a long time to download all of the data. If you're on a virtual server, it's going to download all of the information about all of the databases. Sometimes this takes awhile. I used MysqlAdmin and I thought it wouldn't connect either, until I just left it running one time and it eventually came up. Over a dial-up it just takes a while to get all of that information because there could be a lot of databases.

By default mysql sets up the root user so no other client can connect to it, only the local host.
So you (or your host) need to use the grant command to allow connections from other computers.
The command is :-
grant all on database.* to user@% identified by 'password';
Just change the database/user/password and it will allow you to connect.
