You won't be able to get smooth transparent edges with a gif. A gif is only 8-bit, so it's transparency is either ON or OFF. When saving, photoshop uses a matting color to basically fill in any semi-transparent pixels. if your logo is going over a solid color, you can pick that color and it will look smooth.
