Also, Paul,
If you are working in the file and the base layer is "Background" then you have a problem. You'll need to double-click on the background layer to "Promote" it. Hit 'Ok' in the dialog that appears. Now you should be able to delete from it, and it will give you transparency. As mentioned by zabalex, make sure you save as a .png with alpha transparency enabled.
