Strange! I was trying to edit that file with Mac's Text Edit. Out of curiousity I tried with Dreamweaver and it worked! It updated the file and in phpmyadmin shows as max upload limit 1000mb.

    It now shows
Bad Request Your browser sent a request that this server could not understand.
Does anyone know why it does that?

My guess is your line end characters are screwed up now. I always edit system files with 'vi' from a terminal session to assure line end characters are compatible with the underlying Linux components. The best thing to try at this point is bring up the file in 'vi' and look for weird characters at the end or beginning of each line and get rid of them.
