I am working on a site for a client who has a "members area" on his site where people pay so much each year then they get a username and password, which gives them access to a members area folder, protected by the .htaccess method. How can I have it so that he types in the desired username and password in a form and it gets added to the .htpasswd file? Also, it'll need to check that that username isn't taken already (if possible)

There is an nice tutorial on this on WebMonkey's site, look under "encryption".
Also, another way to do this would be to use an SQL database, with the usernames' and encrypted passwords.
There's also several examples of this in thickbooks.com's tutorials. As well as example scripts.
