You just write them out, substituting variables where needed. ie:
<a href="http://www.somewebsite.com/index.php3?var1=<? print $var1 ?>&someothervar=<? print $someothervar?>">Click here!</a>

Could the variables be on a separate file or
should it be always on the page? Because when I want to modify/add a link url, I dont wanna change 100+ pages.
In other words, ex: if "mypage.php3?page_id=1" is equals to "home.html". How and where should I modify the variable "page_id=1"???
Sorry if I sound stupid, Im really new to this. Hope somebody will help me.

Well, you could include a file (in this example common.inc) to hold the variable.
