If it's developed using any of the Microsoft products such as Asp .Net etc., you don't have a choice other than opting for a Windows server.     It depends which application you want to running on your website both hosting are good option to choose for website. There window has costlier than linux hosting and it is more secure.

    Windows or Linux hosting would mainly depends on the type of application and/or coding used for developing the site. For say PHP & MySQL can be well accommodated on Linux whereas if the site is developed using ASP, .NET, MSSQL then the site should be hosted on Windows OS server
