Error:Access denied in local Server website

We have an Intranet WinNT server which has IIS3 installed in it. It acts as web server and our website is hosted on it. The user can access it through browser. But for some days after giving the IP address of the website the user gets an error message inthe browser as Access denied. Or some time a dialog box opens which asks for user name, password and domain name. This has start occurring when a Nimda virus affected our server but it was successfully removed.
Kindly help as I am the poor administrator.
