Question xml schema definition

I am curently working with both xalan2/xerces in a jsp/servlet environment and with msxml3 in IIS5.
I need to transform xml documents which refer to xsd files and exactly that is where things go wrong.
Both parsers act as if no errors occured yet they don't return anything. If the reference to the xsd files is commented out everything works as inteded.
Is there a way to make this work with the reference?
(like ignoring the reference or better even another schema-validating parser)
